In solid phase peptide synthesis, HFIP has two jobs. It is a cleavage and deprotection additive in the cocktail, and it is a solvent for aggregating sequences where the growing chain folds back on itself and stops reacting. Both uses are sensitive to water and to acid content, because the cocktail is already a strong acid mixture and a wet solvent changes the balance.
